Why didn't Charlie just wait until the room was mostly full of water, take a deep breath, and then swim out of the porthole and up to the surface?

Because he wanted to release Desmond from the burden of constantly having to save him.

Even if he was able to swim out through the hole while tons of water was rushing in through it, Charlie knew that if he died Claire and Aaron would get onto a helicoper off the island, as per Desmond's vision. So he did it for Claire.

Of course Desmond left out the part where Kate kicks Claire off the helicopter and says "my baby, bitch!"
